CLR should do the job for you. When dealing with old water stains, you’re going to have to at least start out with something that might not be so natural. After you’ve once cleaned it, if you just brush it once a day with nothing but the brush – no chemicals – you should be able to keep it from building up.

To prevent, keep a bowl cleaner that hangs on the side of the rim.

When I bought my home, the toilet was nasty from water stains, all I did was go get Lysol Toilet Bowl Gel Cleaning and let it sit in my toilet for about an hour and thn took a cloth and scrubbed it with the cloth (with gloves on just b/c toilets are gross) and then flushed it and it cleaned right back to good! Hope that works!

If you are looking for safe and non-toxic, I would drain the water out of the bowl, plug the hole with a towel in a plastic grocery sack, and then dump a whole bottle of vinegar in the bowl. Let it soak all day, and then using gloves and a scrubby sponge, wipe the stains right off. The best way to prevent it is to invest in a water softener. I can’t think of any other natural ways to prevent the build up other than just pouring some vinegar in the bowl at least weekly.

Natural Formula to Use:
Pure white vinegar
Method to Use:
1.Fill a clean spray bottle with pure vinegar
2.Spray the vinegar freely over the toilet and wait for a few minutes
3.If stains are stubborn spray more vinegar and wait a while longer
4.Simply wipe away with a clean cloth to reveal the shine
Tips:
Add 1 liter of vinegar to the bowl itself and scrub with a toilet brush to dissolve away hard water stains that has built up over time. Also, by adding 1 liter of pure vinegar to the cistern (tank at back of toilet) this not only removes any stains from there but also removes any from underneath the rim on the next flush!
